In earlier versions of PowerPCB, there was a "feature" that meant if you use associated copper, then PADS would not output soldermask on your gerber files for the pads.
The reason was that in the very early days, people would use associated copper to make surface mount pads, and they wanted the copper to be voided of mask...and the actual pin hole was really just a breakout pad.
